Definitely check the Customizable Rollups. That's where the donation summary fields are calculated, so that's the first place I'd look.

I'm not sure about Opportunity Stages and Campaign Hierarchy. I think focusing on Customizable Rollups, NPSP Health Check, and Salesforce Optimizer report would be more beneficial.
