Haha, renaming the versions to remove the periods? That's a pretty silly idea. This is a job for some proper JQL, not just a quick fix.

I think Option E might be a better choice. Excluding the specific version number seems more precise than the empty/not-matching approach.

Option B looks like the right way to go. Checking for an empty or non-matching fixVersion should do the trick.
